Part A
1. Predict the secondary structure for the interacting domain in NCL. you can use the app designed by CISC students, Sympred with at least 4 programs OR use at least 4 programs individually, include reliability scores and generate a visual display.
2. Point out ambiguous predictions in 2 Categories: the ones you could resolve in this analysis and the ones you couldn’t.
3. Do a control prediction on a known structure of a similar domain and see if you can resolve some of the ambiguities
4. Discuss your analysis and don’t forget to cite your work.
Part B
Write a formal methods section for the Secondary structure prediction analysis
